Sergej Barbarez's side finished third in Group B behind Switzerland and Canada and were confirmed as one of the best third-placed teams advancing to the knockout stage hours after their match.
According to Azerbaijan State News Agency, the Bosnians made a dominant start, with Qatar goalkeeper Mahmud Abunada called into action on several occasions in the opening stages. The pressure paid off when 18-year-old Kerim Alajbegovic produced a moment of brilliance. The teenager, who became his country's youngest-ever World Cup player, cut inside, beat two defenders, and curled a right-footed shot into the top corner.
Bosnia and Herzegovina, captained by Edin Dzeko on his 150th appearance, doubled their lead through an own goal involving Abunada. Dzeko's half-volley struck left-back Sultan Al-Brake on the thigh before the ball spun into the net past the helpless goalkeeper.
Qatar reduced the deficit before the break when Edmilson Junior pulled the ball back from the left for captain Hassan Al-Haydos to score from close range.
Qatar pushed for an equalizer after the restart, with Julen Lopetegui introducing the country's all-time leading scorer, Almoez Ali, midway through the second half. However, Bosnia and Herzegovina secured victory when substitute Ermin Mahmic's deflected effort found its way into the net.
Qatar exit the tournament at the group stage, while Bosnia and Herzegovina progress to the Round of 32.
